Extensible Open source -omics software

The number of open source software that is available is a big list. One of them is Cytoscape. It has ability for wonderful integration of network data from various sources that can be analyzed and visualized. It forms the basis of analysis and understanding of much of -omics data. What makes it especially interesting is that it can be extended by apps. This software framework that enables much of the functionality to be enhanced is amazing.
The apps for visualizing the data keep increasing and keep getting better because since the core is open source, it is easy for developers to increase the offering of enhancements.
Such an extensible frameworks is probably what most new software should be designed with so that we could always enhance the base to make it still better.
